Case Fans: 3 pin vs. 4 pin vs. MOLEX?

I'm helping a friend build a new computer and apparently the case he's chosen comes with (only) one fan with a 4pin MOLEX connector. I understand that this will connect directly to the PSU. My question is if we should replace the fan with one that connects instead to the motherboard. This, if I understand correctly, will allow the motherboard to control the case fan speed if we install the proper software. Is there really any advantage to connecting this case fan to the motherboard (which I believe has 1 available 3pin fan connector)? Or should we simply opt for a quieter fan that will connect to the PSU?

He chose the Antec Sonata Proto which apparently doesn't have space for a front fan. I'm interested in installing another fan (maybe behind the hard drives?) but there is no mount here. What are you recommendations?
