Can I save my game in the Nintendo DS if I just downloaded that game (.nds)...

...and put it on my Flash Card? I don't have any Nintendo DS and I am planning to buy one. Either the DS Lite or the DSI but I don't know if I can save my game if the game that I played is on a flash card (Acecard 2i, R4 etc.). For example I played the game Kingdom Hearts 358/2 which is on my flashcard then I saved it and quited it.

On the next time I play that game, will I'll be able to load it to the part where I saved it or I'll start the game all over again?
 
It saves on the micro sd card a .sav file, you can download some here
