Both are good choices. Milotic's base special def is higher, but it's ability, Marvel Scale, helps to patch up it's defense. In the end, I say it comes down to personal preference.

It's worth noting that Milotic has access to Recover and Rest. Rest will allow Milotic to get rid of status and activate Marvel Scale while it is sleeping. So if you opt for rest over recover, remember that it wont need a whole lot Def EVs.
