Big 3 upgrade on a Jeep Grand Cherokee?

I have started upgrading the big 3 on my 1993 Jeep Grand Cherokee and when looking at the wires from the battery, i noticed that there is not a wire running directly to the alternator. It looks like one of the positive wires runs to the computer box and then back to the alternator.

My question is, if i run another 0 awg wire from the alternator to the battery positive post and leave the preexisting wire, will it mess the computer up? Please only answer if you have experience with this because i need serious answers.
