'big 3' question on a dodge durango?

hi, i have a 2000 dodge durango 5.9 liter v8. i was looking on doing the 'big 3' to it. i was looking at the alternator positive to the battery and it goes into a fuse box and then to the battery. i was wondering if i can just bypass the fuse box or will i get the same efficiency just running another wire to the battery with the original wire still going to the fuse box. thx
