Betta fish problems already?

I've had my betta for about 2 months, he's very friendly and eats bloodworms, brine shrimp, and bettamin. I alternate. I've recently added a filter to his 2 gallon tank because I noticed that his scales are slowly turning black one by one. I've done research and apparently they are burns from ammonia? I added the filter and its been running for about 2 weeks. I've been doing 25% water changes frequently while its cycling. However, I noticed today that his scales are still turning.
How do I get it to stop? could it be something else? and if it stops will they heal and turn red again?

Also, my filter had stopped spitting water back out. I thought it might be clogged so I just rinsed the filter pad to keep the bacteria. Its now spitting the water back out, but will probably stop again in a few days. Should I keep rinsing? or change the pad? or get a new filter?

I'm looking to get a 5 gallon tank soon with a better filter anyway, but for right now I need to work with what I have.
