...there other choices? My GF is a successful business owner, but noticed the bank charged her for a returned check ($29 for covering the check and $29 for bouncing the check) Now this was done after a transfer the day of came through. Question: Are there other options besides banks and credit unions?

Normally, on the back of your receipt or near the bottom you can place a notice that any returned checks will cost the customer $30. You can legally recollect the amount from the bad customer but you have to be able to find them (use the address in your POS system or on the check itself).

Send a certified letter through the postal service ($1.25 or less). Be frank and professional in the letter. ie: "You must pay within 30 days to prevent further action." Most people will come in and pay or send you the money (only accept cash, state this in the letter).

Generally, 50% of the bad checks in business may never be re-collected, other business owners I know stopped accepting checks altogether. There are also check-verification services out there, that help catch bad checks at the cashier.
