Anyone got suggestions for annotating a book while reading it? [Methods/Purposes] . . .?

I would like to develop a system for marking up books, using highlighters and a pencil.

Highlighters: I could use a yellow highlighter to denote words that I don't understand [and later look up in a dictionary], an orange highlighter for important passages.

Pencil: Make various strokes [hieroglyphics] to do other things, like 2 vertical strokes in the margin for facts mentioned that I want to double check [doubt veracity].

My question is - what are some other reasons to mark up a book and what / how would you do it using the utensils I have mentioned. I could also introduce a green highlighter if necessary.

P.S. I used to belong to the school of Keep-A-Book-Pristine-Upon-Pain-Of-Death but now I think it's better to make use of the information than have a book in mint condition. Better pay-off.
