The latter half of the School Days anime (and the manga ending).

I was really surprised while watching the later episodes of Shuffle. Very enjoyable, I found myself on the edge of my seat (well, not really, but you know what I mean).
 
For me it was NaruTaru...you know,

THAT scene, you know with the test tube?

That removed any ideas of NaruTaru being a kiRAB show in my mind.
 
Eva was the first thing that came to mind for me. I'm still not entirely sure what happened there. I just don't care enough to make an effort

Code Geass:
Euphie getting Geassed on accident, going on a bloody rampage and dying as Suzaku held her hand. Gah.

Also, the endings to both seasons; HUGE cliffhanger in season 1 and the sacrifice in season 2.
Hell Girl:
Agreed on the earlier mention of the innocent nurse getting sent to hell. *shudder*
FMA:
Nina. Oh boy.
Kyo Kara Maoh:
Conrad seeming to betray Yuri by defecting to Dai Shimaron. His "redemption" is all kinRAB of awesome, though.

And in season 3 when Sara hypnotizes the Maoh into going berserk and he sinks a fleet of ships. Whoa.
07-Ghost:
Mikage's death. They actually killed of a seeming main character within the first 9 episodes.

And the latest revelation about Teito functioning as Pandora's Box. Dang.
 
Gundam 00 Season 2

When the Memento Mori took out the Africa Tower. I don't think I've really ever seen a disaster quite that big in fiction.

The end to the Zabuza arc in Naruto left me at a loss for worRAB, it was very emotional and the whole story was actually very stunning and tragic. I still almost lose it when it starts snowing and Zabuza gets laid next to Haku in death, it's just such a powerfull scene and it draws so much out of me. Another instance is the episode of Cowboy Bebop where Jet and Spike get the video tape of Faye when she was a kid, it's a great final scene and it brings tears to my eyes depending on the mood I am in or whats going on in my life at the time.
 
Oh, I just saw that episode a few days ago, and man... it's chilling, honestly. I don't know what it is - the video quality, the music (and lack of music), the general... feeling of it. One of the scariest scenes in the series, really, for a reason I just can't place.
 
If you think that's bad, never check the manga out.

-Hancock loving Luffy (although, this wasn't a positive one)

Bleach: He's ALIVE?

Lockon (Neil) dying. ;_;
