Aniamted Shows that you missed out on during its original run, but later on enjoyed.

Gargoyles: ABC is just a channel I rarely ever watched by the time Gargoyles came out. I watched maybe the first season but thats it. It wasn't tell USA Network got it then Toon Disney till I got a chance to watch it fully.

Beavis and Butthead: I loved Beavis and Butthead but for some reason my area lost MTV and Comdey Central on Cable. I cant remember why but I think it had to do with some complaints those channels were offensive. So Right when I just discovered this show it got taken from me. Later I got MTV and Comedy Central back but it stopped airing MTV2 sometimes showed it but that was rare and they showed the same episodes over and over again. I got the DVD sets later on.

Avatar the Last Airbender: I stopped watching anything Nick related years ago. Also I always found myself annoyed with this shows fanbase and that caused me to have some negative opinions that would make me biased against the show so I didn't watch it during the original run so I could give it a fair shot one day. But after my best friend kept telling me how awesome it was and the fact that Wolverine was going to air on Nicktoons I went ahead and watched a marathon and enjoyed it.

Ronin Warriors: I liked the show but I never got a chance to watch it in its original run so Toonami helped with that one by being on a channel I watched and being on a time I can watch it.
 
Mission Hill- I never knew that showed even existed until Adult Swim advertised it. I didn't even know that it aired on the WB at the time. I liked all the episodes and I find it a shame that it got canned because it didn't find it audience.

Clerks TAS- Didn't really catch this until the reruns on Comedy Central. I actually saw the DVD of it in a Blockbuster store once, promoting unaired episodes as well, when I got older and noticed it on my college campus for cheap, that's when I bought the DVD.
 
Clerks-Wanted to see it, was maybe for a while when I was younger was a bit turned off by the fact that the DVD set is R-rated (despite that only the live Jay & Bob intros and the commentaries have any adult content). I didn't see it until Adult Swim started rerunning in Novmeber of last year. Then in January of this year, I started watching the View Askewniverse movies and have become a huge Kevin Smith fan. I kinda always felt that I would like Kevin Smith's stuff, but just never got around to it until recently (I sorta retroactively regret wanting to see My Super Ex-Girlfriend instead of Clerks II during the summer of 2006, though ended up seeing neither film in theaters).

Duckman: Saw only three episodes on Comedy Central around 2004-2005 and was immediately a fan. I bought the 2nd DVD set recently (will get the first one eventually), and I enjoy that it does have some heart at times in addition to offensive humor.

W.I.T.C.H.: Didn't see it around about early 2008 when I got my DVR. I have DVR'd about every episode and have recorded a few to tape (hoping I finish eventually). It was Greg Weisman's involvement and his pride of the show that got me interested.

Futurama: I regret that I only saw a small handful of episodes on FOX. Saw at least one episode in 1999 and wasn't blown away but didn't denounce the show altogether. Saw a few more in 2002-2003 and become a big supporter overnight. Didn't see most episodes until their DVD releases.

Family Guy: Didn't see it until 2003.

Beavis and Butthead: Wasn't allowed to watch as a kid (though I played the SEGA Genesis game at my then-aide Christine Golden's house.) Didn't have any interest in it until I bought Jeff Lenburg (I think his name)'s Encyclopedia of Animated Cartoons in 1999. Didn't see any episodes until 2004-2005.
 
The Pirates of Dark Water. I watched a couple episodes on youtube 3 years ago after hearing some people talk about it. I was amazed at how good it was. I have all the episodes on DVD now, but I hope it has an official release someday. Compared to a lot of cartoons that were on during the early 90s, it was really ahead of its time. This is one cartoon I wish had a proper ending.

Bravestarr. This aired on WGN in my youth. I think I watched an episode or two, but it did not catch my interest. I got the Best of Bravestarr DVD a couple years ago, because I had heard about how good the movie was. The episodes on the set were good enough that I decided to buy the two season volumes as well.

MYP He-Man & the Masters of the Universe. I was a big fan of the 80s toon, so I bought the MYP DVD sets when they came out and enjoyed the show a lot. I don't think I knew there was a new cartoon when it was actually on, but it was on in a time period where I rarely watched cartoons, so I probably wouldn't have watched it anyways.
 
Although I haven't seen the whole series, I didn't see anything of Gargoyles until ABC Family aired it as part of Jetix. From what I saw, it was pretty enjoyable and I should probably try to see it from the start one of these days.

I also didn't like Pepper Ann until I saw the series on Disney Channel's afternoon block back during 2001 and 2002. I thought that it was a pretty fun show with its characters and style of humor.
 
Well putting aside as per the thread starter's law regarding those shows on before i was born (and to be safe before 2002 when i first was allowed to watch anything on tv) since my memory is terrible i can't think of any. However there are some produced after i was born but before i could watch much tv like Doug and Rocko's Modern Life wtc that i enjoyed in this decade.
 
I wasn't allowed to watch that either, and I was 13 when it started. I'd just watch that when my mother wasn't in the same room. The one difference between you and I though, is that I watched it since its first year. It wasn't until later on that my mother caught me watching and then she forbade me to watch it.

One thing that sucked the most was that MTV would have marathon's (or moron-a-thons) during the show's run, but I'd never be able to watch them because either my mother was home, or I'd be going out some place. Sure I've got the DVDs now, but I can't help but wonder what it would be like to enjoy a marathon of Beavis and Butt-head when they had them on TV.

Here's one that I haven't seen mentioned yet. Digimon. One of my internet friends would bring it up when I'd be talking to her. I've seen the first episode before when it started over here in August 1999, but I didn't bother to follow the series until much later. Fox Kids was showing promos for the Digimon World Tour arc from the second season, and I found it interesting that the characters would go to different countries. So I decided to tune in to that, and I kept up with the second season until it ended in May 2001. Mind you, not before I rented the movie when it got put out on home video much earlier that year. Then that summer, they reran all the episodes from the first two seasons, and I took the opportunity to record them. After that, I've been watching regularly ever since, and I've even got all the episodes from the last three seasons recorded.

I never watched the 90's X-Men cartoon back then, but then I decided to get the DVDs when they came out last month, and so far they've proven to be money well spent.

I'm not sure if I watched X-Men: Evolution from the start, but I definitely started watching regularly in the final two seasons.
