93 Honda Civic Check Oil: How to ?

I'm trying to check my oil and trans fluid but am confused. What is the orange (top colored) dip stick coming out of the middle of the engine, the engine oil right ? And the Yellow (top) dipstick coming out of the lower big metal/silver piece under the engine is the trans dipstick, right ? So why is it clear, and barely filled ? What does that mean ? It's not red nor black... or am I confusing the two ?
 
it may look clear on the stick, wipe it on a rag and it may look like a different color. it should be in between the notches/hatchmarks on the stick, if its too low, you need to add more atf just don't over fill it
