2008 Toyota Sienna 2 cylinders not working and misfiring, dealer said not spark...

...plugs what is it? Yesterday I was stopped at a light and while stopped my 2008 Toyota Sienna with 52,000 miles suddenly started to shake severly and continued to do so when I accelerated. It was late at night so I drove home and this morning took it to the Toyota dealer. They checked the spark plugs today and said they were fine. They said tommorow they will take the engine apart and test some parts and take the dash out. What could this be? Also, will this and whatever problem it is be covered under the powertrain warranty? I have 52,000 miles on it. Thank you so much.
FORGOT TO SAY THAT THE CODE WAS 300 AND TWO OF THE CYLINDERS ARE MISFIRING. THANKS.
 
Yeah power train is anything that makes the car move. Which is pretty much wheels, transmission and part of the suspension.

Causes may be:
Faulty spark plug or wire
Faulty coil (pack)
Faulty oxygen sensor(s)
Faulty fuel injector
Burned exhaust valve
Faulty catalytic converter(s)
Running out of fuel
Poor compression
Defective computer

Oh and tell them you check everything they can without removing the engine first. (Coil, Compression test, O2 sensors, and injectors, most of the stuff wont require engine removal really)You'll get your car back sooner if its the plug wires. From what you said, they only checked the plugs and nothing else, then sent you on your way.
