recently every time I drive my car is ok for the first few minutes but the heater doesnt work. Then the thermostat goes all the way up into the red. after a few more minutes it goes back down to where it should be and my heater begins to work again. I can hear a fan running loudly from the engine.
It is a 2006 4 cylinder Ford Fusion.
Is this just a bad thermostat that needs to be replaced?

check your coolant level. If your coolant is where it should be, I would replace the engine thermostat. If you are moderately handy with tools you can replace it. Otherwise take it to your repair shop. Its not an expensive fix and should take any longer than a couple hours.

It sounds to me like the T-stat is sticking closed for awhile then opening. Just replace it, it is a cheap try.
And check you coolant level.
