1999 Ford Taurus engine problem?

I have a 1999 Ford Taurus. It has been having engine problems and when I replaced the head gasket it got a little better also after I took it to mineke and they put a vacume line back together so the car runs kinda decent right now. They found that cylinders 1 and 4 are less then 100 lbs per sq in. cyl. 1 is at 61 and cyl 4 is at 90.. all the others are at 110 to 120....the car feels like its missing a cylinder when its running. when i took the car apart and check the piston on cylinder 1 for and breaks in the rings I found nothing. I talked to a guy at Napa who works as a mechanic as a side job and told me that the head bolts should be replaced since you can only use them once...I am replacing the piston rings in cylinders 1 and 2 since I took the pistons out and im also replacing all of the connecting rod bearings since I have the car apart. I wanted to know if maybe just the head bolts being used before taken off then put back on could cause a problem with the heads. He told me that when the engine heats up they will jsut get loose since they are ment to get harder once they are used for the first time. Please give me PROFESSIONAL HELP WITH THIS I AM ASKING YOU FOR YOUR HELP NOT SOME LITTLE KID TO POST ON THERE "ehh that sucks" IF YOU DONT KNOW WHAT YOUR TALKING ABOUT JUST KEEP MOVING ON!
