1999 Ford Escort. 3rd Cylinder Misfire. Check engine light blinking.?

I have a 1999 Ford Escort. I know it's older so I expect little issues with it. I know it shakes, it's always done that shaking thing, as long as ive had it. I know other people with the same car as me, theres do the same thing. everyone says it's no big deal. A few weeks ago it started doing this jerking thing, but only when it was cold. so id let the vehicle warm up, and make sure to keep over 1/2 tank of gas in it. and it seemed to be fine. However in the last 4 days, the jerking thing just occurs whenever. Warm/Cold/Fast/Slow. Just whenever the car "felt like it". Yesterday morning the check engine light was blinking for a good 10 seconds. the cars acceleration went all weird. and it was jerking pretty hard. I stopped, called my mechanic, I was on my way to school and was told just try getting there if it does it again, pull over and call someone for a ride.

It jerked a little more on the way to school, but the check engine light didnt light up again at all [solid or blinking].

On the way home from school yesterday evening the car didnt jerk around as much, but I took it to Autozone and had them check it, apparently the 3rd cylinder misfired. I drove it to a friends house last night, and to school again this morning, and each time the jerking has been progressivly better and better. this morning there was no problems at all.

I was planning on taking it in tonight. But I was wondering, since the cylinder only misfired once, [and i know when the engine light blinks it means that the misfire can be causing serious problems] But since it only occured once, and the car is behaving better now, could yesterdays events still be causing serious damage to my car?
