1993 Toyota Corolla noisy?

I recently installed a transmission on my friends Corolla, prior before 2 other ppl had tampered w/ it. The transmission runs great I test drove it myself BUT I hear these loud noises coming from underneath the vehicle. I'm thinking it's the rear trans mount because when I accelerate the noise fades away but at a stand still it's loud like a clicking sound. I haven't fully installed the rear mounts also because there's lots of missing bolts and nuts...IF I get some replacement bolts and install them will the noise stop? what's your input on what can also cause this noise? thanks for your help
