13 year old exercise plan?

I'm thirteen, not overweight, not underweight, but still not healthy. I need to increase my endurance (or stamina), my flexibility, and my upper arm strength. What is a suitable plan for me to do all this? I figure running often (but not to the point of exhaustion) can increase my stamina. Flexibility, however.... I can't get within 4" (four inches) of touching my toes. Should I just keep stretching, and start getting closer? Upper arm strength, just do pushups right? pullups etc?
