I think it's because Jesus was executed by cross. Some Christian people started believing that Jesus was suppose to dye for our sin's. But some Jewish people believe it was wrong for Jesus to die. This is a very hard question. That said my friend. This whole religion thing is just like war. No matter what we try to force people to do. We die for nothing to chance upon.
 
answer: another answer is correct - there were few to no Jews in England during Shakespeare's time. Jews were expelled in 1290. In Europe they were segregated into ghettos because of irrational hatred of Jews - Jews refused to convert or assimilate into Christianity - this made them outsiders and feared. If Jews won't convert, doesn't that call Christianity into doubt was the fear, ghettos, massacres, oppression and expulsions was the solution for centuries
 
The same reason Christians got blamed for the Great Fire of Rome. They were a minority who made useful scapegoats, with a dubious veneer of theology to justify it.
 
There were very few Jews in England then. as they had been expelled by some king a couple of hundred years before and basically not allowed to return. So for the few Jews that were there, no segregation would have been considered necessary.

However if you are thinking of "The Merchant of Venice" then in Italy, Jews tended to live in small areas of towns called ghettos.
