Why is my puppy whining when I carry him?

My 12 week old puppy had his 2nd vaccination yesterday. Today, whenever I pick him up, he lets out soft whines. He's also scratching his body more often than normal. Is he ok????
I should add, he is running around just fine and when I squeeze or massage any part of his body and legs, he doesn't whine at all so I don't see any physical injury.
 
He is irritated at the injection site. It's normal for a short while. When my dog has her rabies vacc the first time I couldn't pick her up for a whole day,

He might have a very rare allergy to the vaccine. Did it happen the first tim around too? If not it might be something else.
