Ooo, haven't seen or heard of that in ages!
In my experience, the flashing light indicated a problem with the system and I couldn't tell you the exact reason why, but I would pull out the cartridge, blow into both the cartridge and opened slot. It would generally resolve the problem, but that was like years ago.
I bet if you called Nintendo's customer support they would be more than happy to help you resolve the problem.
