Why has my jeep lost power?

I have a 2001 Cherokee sport 4.0L 6cylinder, AW4 auto trans.
A few months ago I did some minor upgrades, such as:
Cold Air Intake
2" Throttle body spacer
160 degree thermostat
Magnaflow performance catalytic converter and muffler, with 2.5" exhaust pipe all the way back.
She ran great after I did the mods. It had a very noticable increase in horsepower and throttle response. But a couple of weeks ago the trans started making a high pitch whinning noise through the first couple of gears. the noise changed with the rpms as it changed gears.
Now it just dosen't feel righ, there isn't as much power and she doen't take off as fast, she use to fly when passing and now it drags its ass.
Obviously something is wrong, but what?
Would a bad torque converter cause the loss in power and throttle response?
