When will I know, my fish wont die, and spread disease?

I had a fungus problem in my pond, 3 weeks ago. I took out all of my fish, kept them in a huge tank. while I cleaned and redone my pond.

I had 6 koi in this tank, all have died except 2, do I put them back in my pond with new fish? as they have out lived the others? or could they still die?
