What's the best exercise method to lose fat and build muscle but not bulk up?

I am very overweight (I have 125lbs to lose) but I have good endurance for my weight (I actually run). I am about to embark on a weight loss journey with 3 main goals in mind...#1 is obviously to lose fat, #2 build muscle without bulking up and #3 avoid flab. What exactly should I be doing?
