what is wrong with this car? 1994 pontiac grand am is only firing on two cylinders?

the car overheated and the water pump went out so we replaced the water pump the thermostat, spark plugs and boots but the car will not start
 
you prelaced plugs and boots... therein somewhere lies the problem most likely. you may have cracked a plug or you may have two cylinder plug wires crossed.

Get the car into a dark place and watch for spark when it's running. If that doesn't reveal anything you're gonna need to check the plugs for cracks in the ceramic (hard to see) or the wires may be crossed.
