What is wrong with my 1990 Honda?

I have a 1990 Honda Civic DX with a freshly rebuilt motor. The battery is bad, so I put my battery charger on it to charge it enough to get to the auto parts store. I left the charger on overnight with the hood up, and it rained during the night. The car had been running very well, but had an issue (I believe) with a temperature sensor. After I drove it a while the Check Engine light would come on.
Now, the car will not start. It seems that the ignition system is not firing. I checked the distributor cap for water and didn't see any. I checked all the fuses and couldn't find a blown one.
Does anyone have any suggestions on what to check next? (And no, the battery charger was not connected incorrectly.)
Yes, it cranks over just fine. It seems to be getting fuel, but not spark.
