What is that noise when I press the accelerator down? 2003 Pontiac Bonneville?

I bought a pre-owned 2003 pontiac bonneville from a car dealer and am hearing some noises from it. The 1st day I drove it off the lot, I went to autozone to get an airfreshener and come back out to start the car, and it doesn't start. I call the dealer and say, the car won't start. They come and jump the car. They take the car for a couple of days and get a special battery for it. Next, I get the car back and start to notice noises when I press the accelerator down when coming from a stop, there is a grinding, clunk, or crunch noise. When I take my foot off the accelerator it makes the same noise. So, I take the car to the same company as the dealer i bought it from. They find that something is wrong with the transmission (they were very honest) but can't find what it is. The offer their sister car dealer company price points on 3 options for fixing the transmission issue. They dealer I bought the car from declined the repairs from them. They take the car back to their shop and say they put a transmission in my car from a car that had 11,000 miles on it. Said the transmission came from a car that was totalled. Okay, so I get car back, it drives fine at first, but after a week, I start to hear the noises again. So now I take the car back when the noises are occuring but when I get to the service department and the service tech rides with me to try and hear the noises, the noises don't occur. YES the noises are real. They even kept the car for two days and they service tech said he did notice a slight noise when the car is cold and started in the morning but nothing serious. So now I am with the car and it periodically makes the noise. What could this noise be. It's not the brakes, it only makes the noise when I press the accelerator and when I lift my foot off the accelerator. My homeboy said it might be the fuel injector. The car has 84,500 miles on it.
