What could be causing my car to do this?

When I am driving my car can run good for a while then it starts to feel i am tapping my breaks when I am not. My foot is on the gas peddle. It has been doing this now for about a month and its happening more often now.

I drive a 2001 Ford Escort.

The only thing I have not replaced is the transmission. Could that be it?
