Trouble with 93 Mercury Cougar V6, Possibly alternator, need advice.?

I Have a 93 Cougar with the V6. For many years now I have had to turn the key towards me very carefully after starting it to get the Blinkers and Ac to work.I Don't know if that could be my problem just coming to a head But I thought I would mention it.
For the past 2 months or so I have had slight hesitation when exacceleratingnd have experienced every once in a while when i go over 30 or 40 the engine having this winding noise, and the sensation of loosing speed at a rapid rate whenever taking my foot off the pedal(but this only happened every once in a while) I attribute that to the Fuel Filter, which I have yet to change.
About 2 weeks ago when it started to get very cold, I had trouble getting the cougar's blinkers to come on, this progressed until one day I could not start it. I had AAA come start it and i was told the alternator was most likely shot. It will not start without being jumped, it runs for 2 minutes max, and it has terrible hesitation and starts to jump and wont hardly go almost like the transmissions going (if you have ever driven a car when that happens it does about the same thing).
I tried to get some goof off of craigslist to fix it, he told me for sure it was the alternator. So i went and bought one and he put it on. It did nothing and then he told me I got a bad alternator. He looked at the fuses and wires and could find nothing wrong. But I'm not sure I can really rely on his word as he cocouldn'tven find the serpentine belt until I pointed it out and showed him the diagram of it right on the damn car.
I'm wondering if it could be something in the other fuse box, because he only looked at the one under the hood. before I left he also told me that he only just heard on the phone that there was some sort of master fuse or master something (I can't remember sorry) that might be the issue. However he was unwilling to do any more work and I was out of funds anyway.
I really love this car and do my best to keep it well maintained. I won't get rid of it unless its completely done for and I have no way of keeping it in my possesion after its dead.
Please Help me in any way you can. I have very little funds and am very much out of options and need some advice on whats really wrong or who I should take it to. I lIve in North syracuse NY if anyone knows someone good with old cars or mercury or really anybody good. Really anything you could tell me would help.
