Toyota Sequoia -2003 lost keys?

Lost keys for sequoia and had the dealer replaced them using the VIN #. The problem is the ECU needs to be "flashed" or replaced. Once that is done, then the new keys will have to be set for the new ECU. does anyone have any instructions on flashing and ECU and how to set the new keys?
