Toyota Avalon Power Windows problems?

I have a 2007 Toyota Avalon Touring with 71,000 miles, own since new with 75000 mile Toyota ExtraCare warranty). Couple weeks ago the powerlock on the front driver side & the front passenger power window stopped working. Brought in Toyota dealer in town to repair, the power lock is covered under warranty, but the power windows did not. They said the computer need to be "reconfigured" for the windows to work again and I was charged $55.00. I felt betrayed by Toyota since I have bumper-to-bumper warranty, but not honored, they said just pay for replace part, not for realign or reconfigure.

I bought warranty to cover against the sudden failure of any items not part of normal wear & tear. But when it fails, stopped working and not covered. It is not a big issue but I felt betrayed, I will look for other brand when shopping a new car.
