the check engine light absolutely will not come off in my 2000 ford Taurus? what

My car has been through a lot the past couple months, the water pump went out then blew both head gaskets (not to mention I had the transmission rebuilt two years ago) Well after I had all that stuff replaced my check engine light has been coming on in which the crazy thing is that the check engine light never came on before when it should have when my transmission and water pump went out. I took it to the auto parts store to check the code and they said the speed censer and the #2 misfire code came up so my husband replaced the speed sensor and replaced all the spark plugs and the coil even though it had already had a tune up last year. Still the check engine light was on so we took back to the auto parts store to check the code again and still the #2 misfire code is still pulling up so my husband replaced the hoses. Then we reset it by unplugging the battery terminal for ten minutes, it stayed off for a couple days and now its back on with the #2 misfire code again. What is there left to do, is there some device that I should use to reset it and make it stay off for good because I replaced everything that the code said. we even tired sea foam and the light is still on. Its driving me Crazy!
