Sony Vaio Battery/Mouse Pad Problems?

I've had my sony vaio for a while now without incident. All of a sudden yesterday while surfing the internet, the fan (I'm guessing it was the fan) started to amp up and then calm down back in forth in waves non-stop. Then my mouse pad became slower to respond. It would "skip" in the middle of me moving it from side to side on the screen. I turned the computer off for a while to give it a rest and I noticed when I turned it off the orange battery light was blinking continuously even thought the battery was plugged in and connected. It's the next day and now the mouse pad doesn't respond at all and the computer seems not to recognize the battery is plugged in. I can plug in my mom's sony charger and it works and is charging now. My programs like iTunes work fine, they're just hard to use because of the mouse. I realize that I may have a battery/charger problem, but would this affect other hardware on the computer such as the mouse as well? And if so, what can I do?
