Rumbling Noise while driving during rain. 2001 Honda Civic LX?

I have a 2001 Civic Coupe, with a non-VTEC engine. (1.7L, 4 Cyl) The car has a manual transmission, and has about 98,000kms on it. For the past few months or so, whenever I drive my car in the rain, especially noticeable while driving through grooves in the road that are filled with water, or driving through an unavoidable puddle, I get this really odd rumbling noise coming from the car. At first I thought it may have just been water getting around the brakes, but then while the car wasn't moving, (engine was still on at this point) it was making the same noise. This obviously means it's coming from one of the engine components, if not the engine itself.
I've had the car for almost two years now, runs great, beside this. This sound never happens when it's a dry day. Car doesn't lose any power while making the noise either.

The car has 14" wheels, with 6 month old tires, problem existed before purchasing tires. The suspension components are completely fine, have been checked. I get an oil+filter change every 5,000km. It is not the audio system making this noise.

Please do not comment on this if you do not know what you're talking about, or if you're going to say "that sucks", or "I don't know".

If you do have an automotive background and have experience, and have suggestions as to what may be the cause of the noise, please comment.
