Question with apple's Mail app.?

I'm running snow leopard and up-to-date mail application. theres a sidebar on the left, with my inbox and trash, rss, etc. well i have 3 mailboxes. i can click the arrow near my inbox to expand and show me those 3 inboxes. thats great, exactly what i want. however under the rss feeds, there is a list with all of my mailboxes..again. seems kinda redundant to me. these all have arrows and expand into 'work, travel, personal, etc' with a bunch of needless folders. if they must be there, then whatever. i can do without them though. but the problem is that when i receive a new email and it goes in any of my inboxes, it ALSO appears in one of those mailboxes below the rss feed. so now im not technically getting duplicates in my inbox, but there are numbers like (3) next to my mailboxes when i already read them. how do i get rid of these mailboxes or at least stop this from happening?
PS: im using IMAP for 3 gmail accounts if that helps
