putting speakers in side of car door vs putting them in the back of my car(trunk)?

I just bought 2 pairs(4 61/2) Alpine 2-WAY 240W speakers, an Alpine - 500W Class D Mono MOSFET amplifier, an a Rockford Fosgate P1S410 sub and I was wondering if it will make a difference in putting 2 of those speakers in my sides of my car door ( btw i have a 01 Toyota Celica) and the other 2 in the back seat but in the side of the car like how the factory speakers are now VS putting all 4 in the back in a custom box next to my sub and amp?! anyone who knows car systems HELPPP
