Put new engine into my 2002 Mazda MPV and check engine light is on?

Just replaced our engine of our 2002 mazda mpv because the piston rod blew. Went to pick up my car today and I told the mechanic that the check engine light was on. I was told that is what happens when you put in a used engine. Is the mechanic scamming me or is this true?
