I have a small puppy myself and it's hard to tell what they want when they are whining/barking. When our little guy whines in his crate, he usually wants to come out and play. I just learned from Puppy Obedience class that telling them to be quiet doesn't work. The instructor suggested leaving them in there and letting them whine if all of their other needs have been met. A couple in our class had the same problem and said that their little lady would whine for a long time until they let her out. That would be very hard to do but it may solve your problem. The ticking clock or a radio with soothing music may help, too.
 
...crate? I have an 8 week old puppy and he was doing really good after the first week with no whining or anything. But now he's starting to yelp and whine in there and I'm just wondering should I be ignoring him? Should I be telling him to be quiet? Has he been spoiled by letting him out to play for longer periods of time? Help?!
