problem with 2008 toyota prius (will not crank)?

transaxle was removed to weld case. car had been wrecked, but cranked prior to removing the transaxle. other body repairs were done later including welding repair to front driver's side frame rail (the auxillary battery cables were disconnected prior to welding). could the problem be related to an obd II code having been initiated because of the above repairs? I have a obd II scan tool but it will not dsplay any codes related to the problem(the manifacturer advised that the vehicle has to be cranked for their scantool to read the code. one local toyota dealer would not agree to check the vehicle since someone else had performed repairs on it. also accoeding to some information i found online the High Voltage system should be disabled by disconnected the auxillary battery. other information from Toyota service manuals says that the car cranking is powered by the auxillary battery.
