Need help using System Recovery on Windows Vista Home Premium?

I have a laptop that is fully functional, which is why I am able to post this question. But I also have a super nice HP desktop computer with a ton of memory, and really fast everything. I'm very knowlegeable with computers, and I am slowly learning the nerdier side of things, so I am way above your average pc user. Here's the problem: I caught a virus, and i'm pretty sure it was a Trojan. My computer shut down the instant that the virus caught hold. I tried to do a System Restore though Safe Mode without Networking but the virus had me locked out. When I finally was able to make it into the System Properties menu, I could not find out how to turn System Restore back on (i'm assuming the virus was responsible for that). So, seeing as I had really nothing important on the computer anyway, I decided to use the computer's 'Recovery (D:)' drive and the Recovery Manager to perform a System Recovery. I did the recovery and everything went swimmingly. When Windows finally booted up, my hope's spiraled downwards. Lo and behold, an error message popped up. It told me to turn off the computer after calling support, and then it told me Windows could not complete the System Recovery.

I'm not a naive computer user. Without incriminating myself, I know a lot about how to do many many many things with a computer. Somebody please tell me the truth: did I make a grave mistake, or is the virus to blame for all of this? All I can tell you is what's on the shell of the computer: It's an HP with Windows Vista Home Premium, HP Pavilion Slimline S3400f PC, AMD Athalon X2, Dual Core Processor 5200+. It has a DVD and CD burner. This computer is the bomb and I do not want to see it in the trash. Please help
