Need help fixing my car (2004 grand am V6)!!!Just got a tune up and service engine

soon(CEL) light is blinking? I bought Bosch Spark Plugs(autozone), Taylor Spark Plug Wires(online), and an Alternator Pulley(online), and had a shop install them. So far my car had the following upgrades: Full Cat-Back Exhaust, replaced the cat for a resonator(less restrictive), and a Short Ram Intake. I checked the wiring of the spark plug wires and all seem to be connected to the right plugs(for timing, do u have to install them one at a time in a certain order???). I heard the blinking CEL means a misfire(Which is?) and that the Catalytic Converter(now resonator) is getting too hot(because of the plugs and wires?). Can someone explain to me what exactly is happening and how to fix it... At high rpm's the light blinks and the car feels sluggish.
 
one thing with the grand ams is they have whats called waste spark ignitions, what i would do is go buy the ac delco professional(double platinum) plus and put those in instead, ive heard with the grand am ignitions they wont run right without the right plugs, give that a try
