did you get the window up?the smell is from mold
try some resolve carpet cleaner
Ozium air freshener is the best for smell cause it uses ozone to clean the air, not just put another smell in the air to cover a smell
it can be found at most parts stores, but you have to know this. carpet in a car is just like house in this way. the carpet on top might be dry, but there is also a foam rubber padding underneath. it might feel dry but the foam underneath is still moist and molding
you might have to pull up the carpet and remove the padding underneath, or if you have a professional car wash place, they have strong vacuums(not just the DIY car wash)and deal with things like this
the mold will not just go away
the carpet is fairly easy to remove to get the padding out

It's called mold and mildew, that's what is making all that smell in your car. You have to have it professionally cleaned; shampoo the carpets and seats (if the seats are not leather) then with a strong vacuum, suck all the water out of the carpet (if you have any since you didn't mention what kind of jeep) and seats.
 
smells absolutely horrible.? I need to know what exactly to do to to get it clean and get the smell OUT! everything is mostly dry now. so can i get some suggestions?
