My 4 mo old gsd whines all night...what can I do?

I adopted a puppy a couple months ago. We crate trained him- he used to sleep in there every night, and we were used to the whining and barking because it wouldn't last very long. Mostly now, he sleeps in our bedroom on his bed (no crate) and does fine, sometimes he'll get up at 5ish and want to go outside and eat. Well, lately, the whining and getting up is worse! He gets up at 3 or 4 now. And last night he whined for over an hour and I just let him out and it was too early to feed him. This is driving my boyfriend and I crazy! What can we do to get him to calm down? He's fine when he first goes to sleep, he understands that it's bed time and he will lay down in his bed and go to sleep.
 
Get the crate back as mentioned before. My GSD still sleeps in her crate and she is 4. it is her space, she spends most of the time in there and that is her choice the door is left open.
 
why have you took him out of the crate?
my gsd still sleeps in there is her space somewhere she feels safe,
reintroduce the crate he seems to be lost and looking for some where safe to go
 
Try putting a piece of your clothing on his bed or in his crate to comfort him with your scent. Like your first answer said put the crate near your bed. But not to pound on it when he whines, he needs to be near you, smell you, and most imprtantly see you. This will not help overnight but gradually the whining will reduce.
