My 1998 Pontiac sunfire is misfiring...using only 2 cylinders at times....

...Changed the sparkplugs, wires, coil...? ...cat and the muffler. It runs fine without the exhaust pipe connected. Is it possible that the exhaust is clogged? I just cant seem to think of any other reasons....Help Please
