My 1997 ford escort runs rough when cruising at low rpm and idles rough when in neutral?

It only happens once it gets warm. the catalytic converter was clogged, so i replaced it with a magnaflow direct fit and it installed with no problems. now there is no smell, i have plenty of power, but at cruising it still jerks bad and runs rough, and only at low rpm. also there are no codes or lights in the dash. 1997 Ford Escort LX Sedan. SOHC 2.0 Split Port Induction Motor. 205,455 Miles
