jeep engine swap from manual to auto?

i know very little about this so please dont laugh. i was wondering if it was possible to swap a inline 6 4.0 litre engine from a auto trans jeep into a jeep that had a inline 6 4.0 litre Manual transmission. or does it make any difference if it was auto or manual at all.will the engine still bolt to the differnt transmissions.thanks
