...the rear seats? I'm sure it could be custom made.

I don't like how the centre compartment extends to the rear seats in between the two rear passengers. It feels like the rear seats are so far apart.

Would it be possible to replace the back seats and the rear compartment with 2 new seats and another seat in between like a sports coupe, where its still a 4 seat car but there is a cussion in between. If that makes sense.

No, put the RX-8 up on a lift and the answer will become evident. The area between the rear seats houses some important rear-axle mechanical components underneath. The center tunnel is also important to the chassis' structural integrity.

Mazda put quite a bit of thought into the RX-8's layout, imho, it is very difficult to improve upon.
 
It could be done. Anything can be done with cars. You might have to fork out a few bucks though. Anytime someone has to fabricate an interior it can get pricey.
 
I think that hump is for the drive shaft and transmission,. It's a rear wheel drive car. You can't really modify it.,
