I think my domesticated rabbit had babies with a wild rabbit?

My little sisters rabbit lived in the garage all winter but now that its warm out we put her in the barn. She had her own 'room', which used to be a goat pen, in the barn. We put her two cages in their, and left the doors open, so she could sleep in either one. We weren't thinking when we put her in there though; we totally forgot that the barn has a dirt floor. She dug tunnels all over, and one time she dug into our dog's kennel. Luckily he didn't hurt her.

Well anyways, we don't know where all her tunnels lead. Maybe one leads outside and she met a wild rabbit there, or maybe a wild rabbit came inside through her tunnels. We don't know. But now we know for sure she has babies down in the tunnels, because we heard them squealing today, and when we picked her up she had milk in her fur.

What should we do...I'd hate to keep her locked up i a cage all summer long. She seems much happier with all the scace to run around. My other question; What if we keep the babies? Can they be tamed as pets?
