I have a Honda VTX1300 Bike sputters when gassing?

I have a Honda VTX1300 I have a hypo charger & pipes jetted carb and has run fine for two years. Now it is misfiring when I try to throttle? I checked the plugs and its running rich, and the pipes are getting hot like its running lean. Any ideas on what could be wrong?
