I have a 2005 Yamaha FZ6 with?

21,000 miles on it and it runs great but every once in awhile whenever I stop at a stop light or something with the clutch in it idles really rough and sometimes dies. It doesnt do this very often but when it does it makes me worry. Also, I was wondering if it would be fairly easy to switch to R6 forks and bars on this bike? I burn 93 octane shell gas in it. Its never had the plugs changed, could this be whats causing this problem?

That absolutely could be the problem. I am not experienced with road bikes or 4 strokes, but if it isn't firing it will run rough at idle and will stall. But from what I have been gathering from an insane amount of research since I bought a bike with carb problems is you may very well need a carb job. Wish I could give you more advice. Change the plugs and wires and if that doesn't help then it sounds to me like its time for a carb cleaning/tuning and maybe a valve adjustment. Neither seem to be critical in cost or worries... almost rutine.
