Hypothyroidism in the Military?

I have been reading a lot of posts about hypothyroidism in the military. As per AR40-501 it says that hypothyroidism, uncontrolled by medication is disqualifying. That must mean that hypothyroidism controlled by medication is not. My question is,"why would you need to get a waiver for something that's not disqualifying in the first place?"
